Never played this game with a console controller, but I would have to agree.

L Stick: Move
L1: Shoot out hook
L2: Reel in
R Stick: Camera (TP camera should be it)
R1: Shoot out the other hook
R2: Reel out
A: Attack
B: Jump/Gas
X: Special
Y: Salute
Start: Open up the Pause Screen
Select: Restarts the game

So you don't have a button assigned to Both Hooks? and also, how do you assign the reel in/out to a button? I've not seen an entry for the mouse wheel in the controls menu... or the camera for that matter. :P

Those of us that use controllers use Keymappers such as JoyToKey to get things working, simply put the controllers map to a virtual Keyboard and mouse which the computer then treats as real, personally I'm developing my own Keymapper to fit my more peculiar preferences (this is abetted by my status as a hobbyist programmer)
But let's see at this moment I use (ps3 style controller, I have a rumble controller coming in)
Lstick: Movement (true/false keymap)/ Reeling in and out (up in, down out, with linear speed response)
Rstick: Camera (cubic speed response, Still fiddling with the constants)
Square: Attack
Triangle: Attack
Circle: dodge
X: Jump (not gas see below)
DPad Down Replace blades
Dpad Left Down and Right: Green Red and Black Smoke respectively
L1 and R1: Left and right hooks respectively
L2: Dual Hooks
R2: Jump/Gas
L3 or R3: (the stick Buttons) Saute
Start: Pause
Select: camera type
Home: Reset

anything else is left to the keyboard.
This layout is still in flux as I experiment and try to figure out an ideal system.

EDIT: I have managed to make it so that X is now Jump but not Gas by only activating the command for a fraction of a second when X is pressed
